Cell Analysis

Cells at different scales

Cells are at the heart of life science research from examining cell functions within an organ to studying how cellular organelles work together to maintain homeostasis. In Aivia 9, we are changing the way the cell is viewed and analyzed with the introduction of 3D Cell Analysis.

The 3D Cell Analysis recipe allows you to detect the whole cell, its nucleus and up to five additional vesicle components. You can choose between output to vesicle components as surfaces (for analyzing vesicle morphology) or spots (for analyzing vesicle localization). In addition, the vesicle components can be compartmentalized within the nucleus or cytoplasm to provide analysis options for localization.

  • Detect whole cell, nuclei and up to five (5) vesicles
  • Predefined relationship between output sets
  • Measure objects in relations to the cell or nuclei
  • Output vesicles to spots or meshes
  • Capable of expanding to larger scales such tissue or organ level analysis

The 3D Cell Analysis recipe comes pre-configured with many measurements to help you analyze the relationship between vesicles, nucleus and the cell – such as distance to the membrane or nucleus. You can add more measurements to the results – with over 100 different measurements to choose from, there is no shortage of options that fits your analysis needs.

Flexibility built into the 3D Cell Analysis gives you the ability to examine cells on a larger scale – such as within tissues or developing embryos. The measurements described above remains in place so you can dive into the relationship between cells.

With 3D Cell Analysis, picture of the cell has never been more complete.

Better mesh display

See through the membrane

In Aivia 9, we are helping you tell an even more compelling story with your data. We are introducing several new surface rendering options - transparency, specular lighting and dynamic levels of detail (LoD)

Surface transparency

One of the most requested rendering features is finally here in Aivia 9. You can modify the transparency of individual object groups for optimal visual representation of your data. See objects (such as vesicles and nuclei) nestled inside the cell or render the image without the object meshes obscuring the volume rendering.

  • New mesh display settings - mesh transparency, specular lighting and rendering quality
  • Adjust transparency of object sets individually
  • Toggle specular lighting for more photorealistic rendering
  • Dynamic levels of detail manages mesh display intelligently for optimal performance and memory usage
Specular lighting

Specular lighting casts a soft light on the objects to highlight the topology of the object mesh. In Aivia 9, we are providing you the option to toggle the specular lighting to enable you to generate a more photorealistic representation of the objects.

Dynamic levels of detail (LoD)

We are further optimizing surface rendering performance by allowing you to adjust the rendering quality. Reduce the quality for faster interaction; or increase the quality for better visualization. The dynamic mesh LoD option optimizes display of objects that are closer to your view and reduces the quality of objects that are further away to optimize the use of your graphical memory.

Find the answers quickly

For infrequent users of analysis software, the options available can be overwhelming and difficult to find. To make Aivia 9 more accessible to users, we are introducing a dynamic search bar to help you quickly find what you are looking for.

The dynamic search bar is integrated with all the features in Aivia as well as our support wiki. Just type in a short query in the search bar and Aivia will display the options that are available to use. Selecting an option will bring you to the relevant section so you can start your task right away. No more fumbling around labyrinthine menus and clicking unknown icons.

  • Search bar integrated into the Aivia GUI
  • Search for functions in Aivia, analysis recipes and wiki documentations
  • Automatically navigate to selected options from search
